I’m the rules it says we can only have 4 starts per scoring period, yet there are 5 SP spots. I understand the goal here to have 4 starts for 4 days with the divided weekly matchups, but what if the over starts can’t be avoided? Just leave the spot empty on the roster? And is that illegal?

This is an unfortunate side effect of how Fantrax enforces the max start limit. Very rarely does a pitcher unexpectedly start a game they were not schedules for. Possibly if there was a late scratch will this happen.
It is your responsibility to make sure that you only start 4 starting pitchers per match up. If you already have 3 starts during the week and you have two starters scheduled to start on the last day of the match up then you have to choose to start one and to sit one on your bench. In this way there is a bit of managerial aspect to running your team as well. Scheduled starts are planned a couple days out in most cases so even if your top two pitchers were playing on the last day if you planned your rotation accordingly you could have sat your less talented pitcher the day before as well. I suppose 5 starting pitching slots are not necessary but i left it that way to promote all teams to have at least 5 starting pitchers. Last thing we want is a team to not carry enough starters to make 4 starts. You should still probably carry 5-7 starters to account for schedules, injuries, and allow your team flexibility.
If a team does go over 4 starts in a week the highest scoring pitchers stats on the day you went over the limit will be deleted until you are back down to 4 starts.

Does that mean we can make daily moves within the matchups to. Help us avoid that issue. I understood that we had 2 lineup setting periods per week. Not daily with 2 matchups per week.

Correct you get daily roster moves. Schedules are a matchup from Monday-Thursday and a matchup Friday-Sunday
